I had some trouble understanding how the AVR chip actually handles the internals of the boot loader vs. appliction memory - why didnt the bootloader overwrite itself ?
By reading the document "AVR109: Self Programming" available at http://atmel.com/dyn/resources/prod_documents/doc1644.pdf I gained some better understanding.
I highly recomend reading this document!
